(A) Graphs generated from molecular dynamics (MD) simulation trajectories can be used to analyses a system’s structural stability. The density, temperature and total energy plots have all converged by the end of our equilibration period. The RMSD, while seeming to begin to level, does not have converged entirely but is acceptable.
